ISAT 454 First Exam Fall 2002 - Protein Analysis and Visualization - Prof. Cynthia Klevick, Exams of Humanities

Instructions and questions for the first exam of isat 454, a university course likely focused on protein analysis and visualization. Students are required to identify proteins, create gif files using rasmol, write captions, and analyze metal ions and mutations in protein structures. References are needed for each answer.

ISAT 454 First Exam Fall 2002
Your name:______________________________ 25 points total
Include reference citations for each of your answers.
Go to the pdb main page and download, 1 IRL and 3INK
a) (2 points) What is the name of this protein? ________________What is its function?
b) (4 points) Use RasMol to create two side by side gif files that illustrate the difference between
these two structures. The gif files should have a white background and shows the protein as
ribbons, colored by “structure.” Any individual amino acids that you might want to highlight
should be in red spacefill. Paste your gif files in the text boxs below.
c) (4 points) Write a good caption for this these figures.
d) (2 points) There is a disulfide bond in the 1IRL structure. Which specific amino acids are
involved in this disulfide bond (give the name of the type of amino acid and the amino acid
number for each.)
2. (2 points) Go to the pdb main page to find the pdb file 1AKL.
Besides amino acids, there are metal ions in this structure. What kind of metal ions are there and
how many are there? _____________________

  1. (11 points) Download 1 TSR from the pdb main page. This is the p53 tumor suppressor protein bound to DNA. In RasMol, write a short script about this protein. Use good script writing technique. Start with a white background. Use an onscreen title that introduces your script. Show each of the protein chains in ribbons, each in a different color. Highlight any metal ions by showing them in red and spacefill. Pause and use an echo command to explain a little about this protein. Change the protein to wireframe. Show the DNA as ribbons. Choose one particular amino acid that is associated with one particular mutation. Show that amino acid in blue spacefill. Label that amino acid. Include echo commands with appropriate comments and reference citations. Test out your script to make sure it works. Then paste the text file for your script here. (You don’t need to include any pdb files. I have everything I need to test your script. All I need is your text file.) 2
